Traditionally Baalke would be in charge of how much "say" Pederson has...and at the end of the day there is not such thing as "equal" say; sooner or later it's going to come down to option A or B.  Whomever decides that option is the one with final say.  IMO it should be the GM, I've seen way to many cases of Head Coaches getting control of the roster then ruining the franchise.

Yeah - that's not how it works here. 

Ownership mandated that Baalke collaborate with Pederson and his staff on personnel decisions and he appears to give deference to the super bowl winning HC. This is not a traditional FO/HC scenario. And as the years fly by, the number of franchises with that well known traditional hierarchy dwindle progressively. 

The Jags situation is a direct result of Khan having been bitten squarely in the backside twice when he gave a FO full control (the return of Coughlin debacle) and then he overcorrected giving a HC full control (Urban Meyer debacle).

His "fix" was a coach respected enough that he can force his GM to work in a collaborative effort with the coach - with probably some minor chiming in from ownership affecting the final say in moments of disagreements.
