I'm not sure they jumped the gun. I think they've been smart about having another guy in the wings in the event something catastrophic happens to Brady. Having a backup they can rely upon if that happens is a good thing. It allowed them to parlay a trade with KC for Matt Cassel a few years back to get an extra 2nd round pick from the Chiefs. And the lesson taken away from that deal is that the Pats aren't afraid to use the franchise tag to hang on to a player in the final year of his contract if they think they can get value in trade. It's possible they believe they can turn Mallett into another high draft pick at some point, although their first attempt with Houston didn't seem to go very well (assuming the rumor is true).

I think its smart to have a guy in training, but where they picked Mallet (2nd round??) could have been used at a position of need.
I think the only way they can recreate the Matt Cassel scenario is if Brady sits for a year, which is unlikely.

when you have as much depth and talent as New England has consistently had over the years you can afford to do that wit your second round pick.

He doesn't need to sit for a year. If he misses a start or two and Mallett steps in and lights it up, that'll be enough. Think Rob Johnson.

I feel like teams have learned theur lesson by now after guys like Flynn and Cassel have flopped. NE will not profit for their Mallet pick. AT BEST they get a 3RD which is a wash.

Bad trades like that have happened throughout the history of the league. There's always a team that thinks they know better.

Ultimately, what matters here is where these guys were in their careers. Brunell had shown enough in his limited opportunities to warrant consideration from 2 teams. He landed in Jacksonville, and the rest is history.
Schaub parlayed a good run in Atlanta into a great contract in Houston. How'd that work out for them?
Your examples are just straw men.
Mallett has shown nothing to warrant trading a high draft pick for his services. It's irrelevant in the end where he's at in his contract.
Theres a Ryan Mallet in every draft. If you really want a pocket QB with a million dollar arm that makes questionable decisions when the pressures on draft him late.
